I'd like to be able to add related tags to the message template as well, so that when I use it within an email reply, the tags are automatically added to the reply (based on the template) and I don't have to spend time doing that separately.

I have simliar needs: Here's a Workaround that has been in place for our setup, by setting a rule that Auto-Tags the conversation See below for the example.
When
Outbound message is sent (New Conversation)
or
Outbound reply is sent (existing conversation)
If
Conversation is in "Named Inbox"
message body contains: add keywords
Then
Add Tags: Select tag
Note: This rule will apply after the tag to the conversation (after) the draft has been "sent".
Our workaround for this is to set a rule where the tag appends if the message template contains "specific keywords". This took a bit of work to set up on the front end and is not ideal, but works for these scenarios we needed it to work for. I like this idea of being able to append the tag at the outset.

I was looking to this as well! This would be a great feature!
